Normally, Kuja's not great at recognizing an individual soul's signature outside of it's original, entire context-- but Marcus and Phil are a very particular situation, aren't they? From context, Phil's influence is familiar to him - brittle like fired clay, an ambient sickness.
...and then there's the fact that they're tethered together! If Kuja follows that tether -- which he inevitably will -- he'll find Phil at the end. He can tell on sight that there's a distinct flow, from Phil to Marcus.
If Marcus actually originally came from Phil, he might be able to tell that, but that's up to you! He'd maybe describe it as.. like Phil provides the plant bulb, and Marcus is all the shoots above.
If Kuja ever ICly encounters the concept behind a Mirrite.. if I'm understanding it correctly, he'll definitely connect that Marcus is one. Kujie's a clever bird.
